Unfortunatly, we wont be able to add advanced picking functionality for non WHS Enabled warehouses, we are focusing to improve the experience for the integrated scenarios and simplify the configuration of WHS Warehouses. You are welcome to add suggestions on how to improve that scenario, so hopefully your "manual warehouse" scenario would be obsolete.

Send warning to user when resource picked from wrong site
When the user creates a routing for site 1, and gets to the "resource reqs" tab, he can only pick resource groups from site 1.

Automatic resource consumption using Report as Finished journals
For items you can setup a flushing principle, e.g. Start or Finish, but on resources, you can only setup IF it should be flushed (using the Route group).
Even if you set resources to be automatically consumed, it doesn't work if you do report as finished using the Report as Finished jour...

If a user starts production order from all production orders and then start it again from PFE, quantities reported in BOM journal will be doubled.

This is by design. If the quantity should not be reflected on a production order when a job is started from a shopfloor, the settings in the Production Order Defaults should be adjusted. Navigate to the Start tab and set "Update start on-line" to either "No" or "Status."
