As explained here: http://msdn.microsoft.com/en-in/library/gg334768.aspx
CRM online no longer requires you to use the list component in SharePoint for document integration. You can upgrade to this new feature called Server Side integration. The new server side integration no longer allows SharePoint folders/subfolders to be listed in CRM under Documents. Instead it only displays documents. Folders used to be available/viewable in the CRM document location when the list component was being used. Customers who upgrade to the new server side sync lose this functionality. This is a huge pain point for people who are accustomed to organizing their documents and having them displayed in CRM. Please re-add the ablitiy to display folders sub folders within CRM through the server side sharepoint integration mechanism as it was before with the list component. Or, please allow CRM customers who have upgraded to server side sharepoint integration to revert back to be able to use the list component.

OMG, they are not serious. Sorry, but there are a lot companies having more than just one quote regarding an opportunity. We are working with a lot documents and so a subfolder hierarchy is a must. This is well known since 3 years and there's no solution? Sorry, but this is really poor. Does anybody know a workaround for this?

Spoke to Jeff Teper, and he more or less admitted that the two teams were not speaking together (SP - CRM). How about both teams sit down for a best of breed solution for integration SharePoint with sites/folder/teams/UnifiedGropus and last but not leas, security. Would be great!

Agreed. Sharepoint subfolders are a must. Current view is unusable inside D365

Happy to confirm that Dynamics 365 July 2017 Update a.k.a. "v9" allows to create subfolders in a corresponding SharePoint folder. No documentation available yet, so not sure about any limitations.

We finally get this working and that is the FIRST question. 2 years later.. and google brings us to this site. I read in the comments, "Great feedback. Not in our current roadmap, but, we have made a strong case for this enhancement and we will do it again. Thanks". Question: What is the case? Way too many vague responses thinking that people actually follow forums.

Thank you for your feedback! We hear your concerns about the folder limitation and are seeking a solution. Unfortunately the List Component is not an option as it is being deprecated by the SharePoint team which is why we've quickly introduced the Server Side Integration. We will continue to enhance the integration but our first priority was to ensure that your SharePoint integration wouldn't stop working once the List Component support was taken offline. Again, thank you for reporting this issue. I've sent notification to the SharePoint integration team. They've already replied letting me know that it's a known concern and they are working on a solution. Tony Schmidt Program Manager

I have seen this in operation in v9. It's really good to see as many customers ask for this. However, URLs in a SharePoint list or library have a 255 character limit. So if you are using say, an Account-based folder hierarchy with the folders containing the GUID, you will run out of length very soon. There just isn't space for subfolder names and note: after 2016 you can't disable GUIDs in SharePoint folders! Orgdborgsettings utility is not supported in D365 online. You can relieve this problem somewhat by not opting for an Account-based folder hierarchy Limiting record and sub folder name lengths ...but you could run into trouble soon enough using sub-folders anyway and it's hard to control user behaviours: they'll just carry on adding layers way down. Microsoft - you need to allow people to disable GUIDs in folders in Dynamics 365 and v9 and let them sort out their own record name uniqueness constraints otherwise encouraging SharePoint subfolders like this will be a train wreck! So I can give, at best, only a qualified vote in support of this idea.
