Entity store has been provided with refresh option and one can schedule automatic refresh. It has been confirmed by MS support team that if all the entity is scheduled on a daily refresh, entity store performance is impacted severely.
Definitely most of the team would like this entity store to get refreshed on a daily basis.
Two things as an improvement can be done:
1. All Entity store if being selected to refresh should give warning for the performance issue.
2. Also we can have a scheduling suggestion , which helps team plan the schedule in an effective way.
Am sure with this lot of issue related to entity store will be resolved.

A very useful suggestion I think, as this seems to be a recurring issue for the organizations having huge amount of data. I think MS should take a deep look into this.
